You get a lot of duplicated reads downstream in the analysis which will decrease the amount of information you get from your ChIP-seq. You should be able to detect this in the lab prior to sequencing as a random super sharp band on your gel, Bioanalyzer, or TapeStation. - answered by Tovah Markowitz, Paul Schaughency, Vishal Koparde.
