About this Course

This module is the first part of a larger course, Bioinformatics for Beginners, which was designed to teach the basic skills needed for bioinformatics in the context of next generation sequencing experiments. Module 1, B4B: Unix and Biowulf, includes lessons that focus on developing command line skills, getting started and working on Biowulf (the NIH HPC cluster), and downloading and working with data from a publicly available database (e.g., SRA).

Lessons will be taught on Tuesdays and Thursdays from 2 to 3 PM with an optional 1-hour help session from 3 to 4 PM.

Lesson Descriptions:

Lesson 1: What is Biowulf?

This lesson will introduce the components of an HPC system in the context of Biowulf, the NIH HPC cluster.

Lesson 2: Navigating file systems with Unix

This lesson will introduce learners to the Unix command line. Attendees will learn Unix commands related to navigating directories, creating and removing files or directories, and getting help.

Lesson 3: Useful Unix

In this lesson, attendees will continue to learn tips and concepts that facilitate working on the Unix command line.

Lesson 4: Working on Biowulf

In this lesson, attendees will learn how to work on Biowulf computation nodes. The focus will be on submitting batch and swarm jobs.

Lesson 5: Downloading data from the SRA

In this lesson, attendees will learn how to download data from the Sequence Read Archive.

Course Requirements:

This course is intended for beginners with no previouse experience in bioinformatic analyses. There are no prerequisites. While the course will be taught using the NIH HPC Biowulf, you will not need a Biowulf account to participate.

Course Certificate:

A certificate is available upon completion of this 6 lesson course.
