Formalin fixed tissues should be able to be used for ChIP-seq granted that you can get enough DNA out of the extraction protocol. Typically, ChIP uses formaldehyde crosslinking to preserve the DNA-protein interactions. Since these tissues are already fixed, once extracted from the paraffin, the DNA should be able to be fragmented and taken through the rest of the protocol.
