Cell Ranger is 10x provided analysis pipelines that process Chromium single-cell RNA-seq output start from raw sequencing data (BCL files) up to visualization. Cell Ranger starts with generating fastqs, align reads, generate feature-barcode matrices and perform clustering and gene expression analysis .
